Yeah, Japan's a different kind of culture. They don't really consider racism to be a bad thing, they don't have the kinds of civil rights laws we have in Western countries, and they're often overtly racist. There are still plenty of bars that say JAPANESE ONLY over the door.

Yep - and because of this culture that favors the ethnic Japanese, they don't make a big fuss over it. It's normally an unspoken factor that no one feels the need to discuss, especually in such a formal society. I know Norwegans who are in Tokyo, married to Japanese folks, who are well aware of this and aren't (supposedly) bothered by it. There are also Russian ladies in Tokyo who were encouraged to come to Japan to get married. Japan has always been an insular, closed society that favors its ethnic islanders. The Japanese have layers or levels of social respect in their society, and different manners of speaking at 3 or 4 different levels of formal engagement. They favor the elite in their society; always have. Ethnocentrism and economic prejudice are also common for many other old countries. But in Japan it's so formal and unspoken that you'd rarely see trashy Japanese protesting idiots stating the obvious about non-Japanese people or religious, which puts those protestesters on a lower social order in Japan that most others would prefer to avoid. Like many other cultures, there is a racist element to Japanese society, but they're generally not as stupid as these protesters. It's obvious that the Muslims are not wanted in Japan. No need to protest. Muslims who've been in Japan for a while are integrated into their communities as the rare exceptions to the rule.

Extremely rare that. Typically only see it near major tourist attractions to scare off the tourists and keep them out of the local watering holes. Dumbfuck tourists who don't know basic manners and can't communicate will make shit annoying for locals.

Mostly nobody in Japan gives a fuck about your race, they give a fuck if they can communicate with you like a normal person and that you won't cause problems by ignoring basic etiquette.
