To root out the Jedi, the chancellor had to use the clones.

The clones were a legitimate and necessary army. Order 66 was a necessary tactic.

Luckily, the chancellor had studies done to prep for such events, and the white papers that scientists and the clone army produced justified the necessity of order 66. And when the Jedi attempted to assassinate the chancellor, he had no choice but to hunt them down, root and branch... Order 66 style. And the galaxy was finally at peace after..
