Let's say 95% of people are going to die. Do you want the remaining population to be morons, or people with some smarts?

No, that makes no sense. If anything, the evil gov't would sneak in immunity to the epilson variant and then release said epilson variant out to kill all the ungovernables.

Why would the elites kill off their slave class only to be left with anti-vaxxers? It doesn't follow at all.

Because those who aren't vaxxers are more functional, which would be critical in a tiny population. Once the slave class is gone, those remaining would have more affinity for the vastly upgraded society.
