It's possible I suppose, but not everyone is an organ donor. I think it has more to do with being extremely expensive to keep people alive on machines, and insurance companies do not want to pay for this.

I guess even if this is some conspiracy, I am not too keen on being kept alive in a state like this. Would you personally want to live in this way where you "might not function the way humans are expected to"?

Until someone is truly dead you cannot harvest his organs. Some brain dead people wake up, which is impossible unless they’re not dead.

Truly brain dead people cannot wake up. They aren't asleep. Their brain stem is no longer active, and cannot "get better". Brain death is not the same as a coma, or a persistent vegetative state (when the brain stem is still active and can keep the lungs pumping on its own). It is true that there are a few conditions, such as some massive drug overdoses, which might temporarily mimic the signs of brain death for a short while, but that's generally usually obvious when that is the case.
